Mike the tube drains from the <clean-side> of the airbox.

if you leave the bung out, you will draw in dirty air into the airbox - the damage to your engine could be significant, especially in dusty conditions. You've done right to leave it in.

There should only be oil in there, some bikes will have more than others, it comes from the crankcase breather tube/box that vents into the airbox, then any oil drains down into the tube you see filled with oil. If you have water, then check your air filter, it may have gotten wet and need attention.

As a rule of thumb, I measure what comes out, and put clean oil into the filler cap of the same volume - it keeps the oil levels right for me.
